During a scan, I noticed that the application log is reporting many timeouts and the crawler is not identifying certain directories.

Certain web servers might be slow to react to the requests forwarded by Acunetix WVS. This can occur for different reasons, however it is possible to configure the scanner to ‘wait’ longer for the response instead of troubleshooting the server directly.

In the settings area of Acunetix WVS, under Application Settings – General, there is the setting which determines the “HTTP request timeout in seconds”. The default setting of 30 is the optimum setting for most sites, however you can try to increase or double the setting until you see that no more timeouts are being given.
